I’d check with your dock tech to be sure. That much overhang can stress the bunks and hull over time, even if it sits level.

I have a Load Rite roller trailer under my R6 with a windlass, dealer added it for $2,500 more than the bunk option. Works great.

Have you checked the wiring connections and made sure they're secure? Loose connections can cause similar issues.
Another thing you may want to try is resetting the MPPT controller to its factory settings. Sometimes this can fix problems like this.
